I would guess because it would be hard to make kermit move down the isle and also jim henson did kermit and they might have seen it in poor taste to have anyone else do his signature song at his funeral.

Much of the poignancy for me comes from the fact that it's not Kermit singing, that Kermit can't sing it because his voice is gone. Hence Big Bird looking up at the end and saying, "Thanks, Kermit."
