I looked this up. Apparently, the decision rested with insane bitch and future plastic surgery disaster Lara Flynn Boyle, who was seeing MacLachlan at the time.

Lara Flynn Boyle has the distinction of being the only cast member I know of who was openly critical of the show, bad-mouthing it in talk show appearances while it was still in production, and refusing to reprise the role of Donna or the movie. (Which is fine with me, because Moira Kelly took the role, and in the nineties, I was super into Moira Kelly, and Moira Kelly was super okay with taking off her top.)

Anyway, MacLachlan had already appeared in Blue Velvet, in which Isabella Rosselini had forced him to submit to fellatio at knifepoint. He wasn't objecting to the affair because it was an immoral choice for an actor to portray, but because it wasn't a good choice for the character of Agent Cooper. In that respect, I think there is an argument to be made.
